This software package implements 3SIM as a collection of Matlab scripts. The software requires as input a stack of conventional SIM raw data tiff files, an image of the microscope OTF, and a *.mat file containing the illumination parameters. The parameters can be obtained e.g. via the Fiji plug-in fairSIM but most be converted first into the required format (pixel- rather than nm-based). An example of the required format can be found in the accompanying data folder. Running the program will produce a superresolved SIM image via jRL-SIM reconstruction using all nine raw frames and a 3SIM output generated from only one phase image in each orientation.
